How about a combination? Like "Founder and Head of Newgrounds".
Not sure about that word "head", but I think generally "Founder and .... of Newgrounds" sounds appropriate.
This is where a lot of people don't realize that you can make it whatever you feel like. Granted, something that suits the position your in, in both company and market, make sure you're viewed the way you want too.
I think for your instance Tom, I would suggest some things along the line as:
Chief Developer
Chief Administrator
Executive Director (This one I think would work best, because of the games you create as well, and given the media that gets put on this site).
CEO does sound a little too....suit and tie for this particular instance
President sounds childish, not many people call themselves "President of Company" anymore.
You're correct on your description of Founder. It implies you started it. That's it.
Owner could be a job title, but it's too generic. Someone who owns stock could say they're "owners."
